The Pre-Sequel opening begins sometime after the Borderlands 2 event, and immediately after Episode 3 of the next game Tales from the Borderlands, in the flying city of Sanctuary, where three former Vault Hunters Lilith, Brick, and Mordecai interrogate the former Athenian mercenary after capturing him . Athena tells her story, starting after the death of General Knoxx, when she receives an offer to go find Vault on the moon of Pandora, Elpis, from a Hyperion programmer named Jack. He joins fellow Vault Hunters Claptrap, Nisha, Wilhelm, Timothy, and Aurelia on a spaceship to Helios moon base Helios. On their way, they were ambushed by Lost Legion, an army of former Marine Dahl led by Colonel Tungsteena Zarpedon, and landed at the lunar base. After meeting with Jack, they try to use the Helios defense system against Lost Legion, but realize there is a signal of interference coming from Elpis. They attempt to escape, but are stopped by Zarpedon and a mysterious alien warrior, so Jack stays behind to fend them off and send Vault Hunters to Elpis via a distant flying rocket.

After landing at Elpis, Vault Hunters were assisted by Janey Springs, a junk trader who led them to the port city of Concordia. Here, the Hunters, under Jack's orders, ask for help from his ex-girlfriend Moxxi to find the interference signal. After raiding the former Dahl station, they learn that the signal was installed by Meriff, the person in charge of Concordia, as well as former Hyperion Jack's subordinates. While this is happening, Zarpedon activates Helios' main weapon, the Eye of Helios, which fires a strong beam at the surface of Elpis, stating he plans to destroy the moon to stop Jack from opening the Vault. Jack faced off and killed Meriff in his office. With Concordia secured, Jack and Moxxi guide Vault Hunters to the next step in recapturing Helios. They infiltrate the Lost Legion base, run by two Dahl officers, Bosun and Skipper, to search for military-made intelligence, which Jack plans to use to build a robot army. After defeating Bosun, it was revealed that Skipper, who called himself Felicity, was A.I. they are looking for. Vault hunters travel to a robot production facility, where Jack asks the help of another Hyperion scientist named Gladstone to build an army of robots. Gladstone suggests using a prototype robot, named Constructor, which has the ability to build an unlimited number of robots. Initially, Felicity agreed to help them by becoming A.I. for Constructor, but after witnessing the violence he had to go through, he began to hesitate. After being forced into the Constructor's bot, he took control and fought Vault Hunters. Felicity is defeated, and her personality is removed from the Constructor bot.
After acquiring his robot army, Jack and the Vault Hunter travel to Helios, while asking for help from Moxxi and two former Vault Hunters, Roland and Lilith (who are in Elpis for a vacation). While in Helios, Jack cruelly killed Gladstone and other scientists working for him after suspecting one of them to be a spy for the Lost Legion. Vault hunters defeated Zarpedon and his army, and proceeded to reboot the Eye of Helios. It was revealed that Eye was actually the eyes of Destroyer, a monster released from Pandora's Vault in the first game, which Jack took and made a weapon. Vault hunters inject slag (Eridium runoff made by Hyperion) into the Eyes, under the direction of Moxxi. While trying to reboot, Moxxi, Roland and Lilith betray Jack and destroy the Eye to prevent him from gaining the highest power. Looking for revenge, Jack and the Vault Hunter travel back to Elpis, where they find the Vault has been opened, as Zarpedon had mentioned before his death. The hunter fought against several Vault guards, and defeated his main guardian, the Godlike Empyrean Sentinel.
With the Sentinel dead, Jack enters the Vault, but finds no valuables, other than the mysterious symbol floating in the air. As he interacts with it, the symbol shows Jack a vision of Warriors. However, he is interrupted by Lilith, who walks in front of him and punches the Vault symbol, burns it to Jack's face and stains him. He teleported away, leaving the injured and mad Jack behind, who swore to take revenge on Lilith and all the "bandits" in Pandora, now intending to wake up the Soldiers to take over the planet. Realizing that the hero who had saved him at Helios no longer exists, Athena left Jack's job.
After finishing listening to Athena's story, Lilith ordered Crimson Raiders to execute her, opposing the protests of Brick and Mordecai. However, when they fired on him, Athena was saved by an alien warrior who appeared at Helios with Zarpedon, who was declared one of the Eridians' legends. Eridian warned Vault Hunters of an imminent war, and that they would need "all the Vault Hunters they could get".
During the credits, several scenes are shown revealing what became the Vault Hunter after helping Jack. Wilhelm and Nisha join Jack to rise to power; Wilhelm was further transformed into a machine and destroyed the New Haven settlement while Nisha was made the sheriff of Lynchwood and linked to Jack, which proceeds to increase troops, Athena throws money given to him by Jack and leaves Elpis, and Claptrap is demolished and left to die by Jack at Windshear Waste In the post-credit scene, Jack, now using the name Jack Handsome and wearing a synthetic mask to hide his facial scarring, killed his CEO, Harold Tassiter, and announced to the Tassiter secretary on an intercom that he had replaced him as a new one. the head of Hyperion.
